La quinquennale missione esplorativa della leggendaria Enterprise è ormai agli archivi della Federazione. I protagonisti principali sono andati ciascuno per la sua strada: Spock è tornato su Vulcano e sta per ricevere il Kolinahr, simbolo di logica totale che lo isolerà per sempre dal consesso umano, "Bones" McCoy ha ripreso ad esercitare la professione medica ed il capitano Kirk, promosso al grado di ammiraglio, scalda una poltrona allo Stato Maggiore della Flotta. Gli altri membri "storici" dell'equipaggio, Uhura, Scott, Sulu, Cechov, Chapel, Rand, sono ancora sulla nave che - sotto il comando del capitano Decker - è in bacino di carenaggio dove sta ultimando radicali lavori di ristrutturazione. Siglo XXIII. Al almirante James T. Kirk, de la nave Enterprise, se le encomienda una difícil misión: neutralizar un extraño cuerpo para evitar su colisión con la Tierra y la consiguiente catástrofe. El oficial Spock, el capitán Willard Decker, la asesora Ilia y el doctor McCoy ayudan a Kirk a descubrir la naturaleza de este cuerpo sideral, provisto de un mecanismo de inteligencia de origen terrestre. La expedición del Enterprise localiza al ente y, entonces, se apresta a introducirse en su centro de operaciones.
